It turned out to be a patience thing. Two days after the hardware scan they started to report their serial number.

Hello, we are on Configuration Manager 2012 R2 SP1 and enrolled Mac's. Everything works fine except for the fact that it does not capture the serial number. I read somewhere that enabling the Hardware Inventory Class 'Computer System Product (Win32_ComputerSystemProduct)' would fix that, but it doesn't. Hope someone has some pointers for me.
