Deploying non-MSI applications?

I have a few applications I'd like to deploy using our SCCM that do not have MSI files available.
What is the process for getting them into SCCM? Do I need to buy a third party utility to package them? If so, what do you recommend?
SUP/WSUS Issues

Hi There,
I have a single site server (v1702) with WSUS and SUP role on the same box. Everything has been running fine (mostly) for years but all of a sudden my client machines can no longer get updates. When syncing with the ClientWebService in IIS I get errors like these. The 0x80072ee2 error is a timeout i believe
I tried tweaking some IIS settings and increasing the RAM for the WSUS application pool thinking IIS was struggling with but that hasn't helped.

The O365 application installs fine from Software Centre, but failing during OSD.

Hi all,
I've created a Task Sequence to deploy a non-domain joined Windows Server 2016 build however it fails whenever trying to install an Application with the following error,
"Failed to run the action: Install Nagios Opsview.
Required management point not found (Error: 87D00269; Source: CCM)"

I'm used to muddling through ConfigMgr problems on my own but I've hit the wall.
Here's my situation:
I am migrating from an old ConfigMgr hierarchy to a new install (1702).
I am trying to get PXE boot working in the new environment. All of our clients and 64 bit UEFI devices. Here is what happens:
* WinPE loads and immediately after "preparing network connections", the system reboots (every single time)
* I press F8 and ipconfig /all shows a valid IP add
SCCM Client Stuck in Unprovisioned State After OSD

So I have an odd scenario that recently popped up where some clients are not provisioning after moving to Windows 10, build 1607 via a wipe and install Task Sequence. The clients will have the correct site code and assigned management point in the Control Panel applet, but if you check under the Actions tab, only Machine Policy Retrieval & Evaluation Cycle and User Policy Retrieval & Evaluation Cycle are listed. This doesn't happen on all computers, but seems to be isolated to computers

We are running into an issue with some brand new laptops that they are stopping in the middle of the task sequence with the error Page_Fault_In_NonPaged_Area. This happens at different times during the TS. Sometimes it is right after the Domain Join step when it is Initializing the SCCM Client. Sometimes it happens during the next step in our process, which is enabling .Net 3.5. I tried moving some of the steps around the TS to isolate the issue, but it doesn't seem to be a certain step caus
